Unravelling the contacts within and between Indonesian poultry sectors by using molecular epidemiology

The PhD student will sequence HPAIv samples collected in the framework of the Indonesian – Dutch partnership and samples collected in an area of West-Java. Poultry farms in the area will be visited and classified according to their poultry type (broiler, layer, duck, back yard) and sector (I, II, III, IV). The location of the farm will be pointed in a Geographical Information System and herd characteristics such as type of poultry, number of birds, biosecurity level, etc. will be recorded. Farmers will be asked to notify IPB (the candidate ) in case the birds show signs of systemic or respiratory disease or increased mortality. Upon notification samples will be collected in the acute phase of disease (those showing typical signs) and recently deceased birds will be submitted for necropsy. Samples will be tested for the presence of AIv by RT-PCR. Farms within a 3 km radius of the infected farm and farms with known dangerous contacts will be visited asking for the presence of disease. In case disease is reported, samples will be collected in a similar way as described above.  Samples will be collected for a period of one to one and a half year depending on the number of positive farms.

The samples are available for full genome sequencing. Sequences will be compared by up-to-date phylogenetic analytic techniques to assess genetic variation. Next analyses will be performed to determine whether genotypes cluster according geographically and or according to poultry type.

The work will be carried out at the Central Veterinary Institute WUR, Faculty of Veterinary Medicine of Utrecht University, IPB or Eijkman Institute (Jakarta). The PhD student defends the PhD thesis at Utrecht University.

We ask

For this project we look for an enthusiastic result-driven person with a degree in veterinary medicine, an MSc degree in a relevant discipline, interest in poultry and skills in molecular techniques and or bioinformatics is recommended. Candidates with a position linked to IPB (Bogor) are encourage to apply.Excellent research skills and analytical abilities are required as well as adequate knowledge of the English language (IELTS 6.5, with minimum sub-score 6.0 for speaking)

We offer academic and financial support for the selected candidate to follow a study and research programme leading to a  PhD degree at Utrecht University. The 4 year PhD programme is supported by a SPIN scholarship.
